It just dawned on me that I never answered this... Sorta an ego post, skip if you want to.

Here's the answers and the people who go them right:

1. Mystery Science Theater 3000 - msp_hacker got this.
Crow T. Robot. I got into MST3K through the movie and the first time you meet Crow, he's trying to tunnel to Earth. This struck me as the GREATEST THING EVER.

2. Prisoners of Gravity (okay, this one is a LOT of a stretch in terms of "characters"! ;)) - Also guessed by msp_hacker
Nan-Cy rocked, okay? D: I like AIs.

3. The Red Green Show - Nobody got.
This one is really obscure - Murray and Dwayne, who only appear during the second season. Murray is sorta a prototype for Dalton, but more of used car salesman. Dwayne isn't like anyone else in the rest of the series and is closer to TV'S Frank than the Red Green cast.

4. Knight Rider (yes, I find that show VERY AMUSING) - Nobody
Devon Miles is king of uber awesome!

5. Doctor Who (I guess a hint here would be that I ALWAYS miss the new episodes) - Steff got it.
It's the Fourth Doctor. I mostly watch Doctor Who through reruns from this era and even through the Fourth is by and far the most popular, he's the one I can connect to... OF THE ONES I'VE SEEN.

6. The Melancholy of Haruhi Suzumiya - Nobody
Yuki Nagato. It makes sense when you realise what Yuki really is, but to mention the details is a spoiler. I find her very endearing, since she bends the stereotype of being a quiet girl who's unfamiliar with her surroundings and "learning" about the world, but she doesn't need any help defending herself - she's probably the most powerful member of the cast who is aware of what she can do (therefore not counting Haruhi or Kyon).

7. Fullmetal Alchemist (I liked it, manga was better) - Nobody.
Jean Havoc in the anime. They really killed his role in the anime, though, but at least his great dating adventure was kept in and, oddly enough, was the closest adaptation of the manga in the series. I also liked Fuery in the manga, but the anime dropped anything related to his phone phreaking skills. :(

8. Animaniacs (Yes, I own this) - Nobody
It was Yakko, for the verbal humour.

9. Space Ghost: Coast to Coast - Both Karen and msp_hacker guessed it
Moltar, oddly enough. He's the most normal cast member; I think the series started with him clearly being extremely evil, but he slowly grew into more of a "straight man" role to play off of Zorak's deep eviliness and Space Ghost's strange little ego trip. I guess the difference is that Moltar is mostly SANE (when compared to the rest of the cast... ALL of them), if still somewhat evil.

BONUS ROUND - Video games series! - I'll keep these quick

10. Ace Attorney/Phoenix Wright - Nobody
Mia Fey. Anyone who can kick multiple asses from beyond the grave is awesome by my standards.

11. Warcraft - Nobody
Uh... because of the spoilers here and I know someone here is still playing through the game, all I can say is it's the Prophet from Warcraft III, because that's the point when he became cool. :P Even with his history, he's pretty awesome. I hope Blizzard has him appear later on.

12. Sonic the Hedgehog - Karen and msp_hacker, again.
I liked Tails... just like the rest of the fandom. Lately, though, he's been really whiney in the games, so I'd like to mention that the DS version of Blaze is second.

13. Maniac Mansion - Nobody
Fred! He wasn't fleshed out in the first game (because it wasn't really about HIM to begin with!), but I really liked him in Day of the Tentacle, where he was this jaded mad scientist who was bitter at what the profession had become.
